Pathogenic for Tumor predisposition syndrome 3 — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_015450.3(POT1):c.154C>T (p.Gln52Ter), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the POT1 gene (transcript NM_015450.3) at coding-DNA position 154, where C is replaced by T; at the protein level this means converts the codon for glutamine at residue 52 into a premature stop signal — a nonsense variant expected to truncate the protein. Submitter rationale: This sequence change creates a premature translational stop signal (p.Gln52*) in the POT1 gene. RNA analysis indicates that this premature translational stop signal induces altered splicing and may result in an absent or altered protein product. This variant is not present in population databases (gnomAD no frequency). This variant has not been reported in the literature in individuals affected with POT1-related conditions. ClinVar contains an entry for this variant (Variation ID: 2889153). Studies have shown that this premature translational stop signal results in skipping of exon 7, and produces a non-functional protein and/or introduces a premature termination codon (internal data). For these reasons, this variant has been classified as Pathogenic.
