This variant lies in the GALT gene (transcript NM_000155.4) at coding-DNA position 665, where G is replaced by A; at the protein level this means replaces serine at residue 222 with asparagine — a missense variant. Submitter rationale: This sequence change replaces serine, which is neutral and polar, with asparagine, which is neutral and polar, at codon 222 of the GALT protein (p.Ser222Asn). For these reasons, this variant has been classified as Pathogenic. This variant disrupts the p.Ser222 amino acid residue in GALT. Other variant(s) that disrupt this residue have been observed in individuals with GALT-related conditions (PMID: 33335841), which suggests that this may be a clinically significant amino acid residue. Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) performed at Invitae indicates that this missense variant is expected to disrupt GALT protein function. This missense change has been observed in individual(s) with galactosemia (PMID: 28649529). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. This variant is not present in population databases (gnomAD no frequency).
