Pathogenic for PTEN hamartoma tumor syndrome — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_000314.8(PTEN):c.210-2A>T, citing Invitae Variant Classification Sherloc (09022015). This variant lies in the PTEN gene (transcript NM_000314.8) at the canonical splice acceptor site of the intron immediately before coding-DNA position 210, where A is replaced by T; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: For these reasons, this variant has been classified as Pathogenic. Studies have shown that disruption of this splice site results in skipping of exon 4 and introduces a premature termination codon (PMID: 11071384, 16014636, 28677221). The resulting mRNA is expected to undergo nonsense-mediated decay. Disruption of this splice site has been observed in individuals with clinical features of Cowden syndrome (PMID: 28677221, 32162695). This variant is not present in population databases (gnomAD no frequency). This sequence change affects an acceptor splice site in intron 3 of the PTEN gene. RNA analysis indicates that disruption of this splice site induces altered splicing and may result in an absent or disrupted protein product.
