NM_000157.4(GBA1):c.58A>G (p.Ile20Val) was classified as Likely benign by Women's Health and Genetics/Laboratory Corporation of America, LabCorp, citing LabCorp Variant Classification Summary - May 2015: Variant summary: GBA c.58A>G (p.Ile20Val) results in a conservative amino acid change located in the Glycosyl hydrolase family 30, TIM-barrel domain (IPR033453) of the encoded protein sequence. Four of five in-silico tools predict a benign effect of the variant on protein function. The variant allele was found at a frequency of 0.0012 in 152724 control chromosomes (gnomAD v.3.1.2 and publication), predominantly at a frequency of 0.014 within the East Asian subpopulation in the gnomAD database, including 7 homozygotes. The observed variant frequency within East Asian control individuals in the gnomAD database is approximately 3-fold of the estimated maximal expected allele frequency for a pathogenic variant in GBA causing Gaucher Disease phenotype (0.005), strongly suggesting that the variant is a benign polymorphism found primarily in populations of East Asian origin. c.58A>G has been reported in the literature in a child affected with Gaucher Disease without strong evidence of causality and in individuals affected with multiple system atrophy and Parkinson's disease, but it was also reported in multiple healthy controls (e.g. Mitsui_2015, Oeda_2015, Yoshida_2016). These reports do not provide unequivocal conclusions about association of the variant with Gaucher Disease. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. A ClinVar submitter (evaluation after 2014) cites the variant as likely benign. Based on the evidence outlined above, the variant was classified as likely benign.
