This variant lies in the ALG1 gene (transcript NM_019109.5) at the canonical splice acceptor site of the intron immediately before coding-DNA position 630, where A is replaced by G; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: Variant summary: ALG1 c.630-2A>G is located in a canonical splice-site and is predicted to affect mRNA splicing resulting in a significantly altered protein due to either exon skipping, shortening, or inclusion of intronic material. Several computational tools predict a significant impact on normal splicing: Four predict the variant abolishes a canonical 3' acceptor site. However, these predictions have yet to be confirmed by functional studies. The variant was absent in 246890 control chromosomes (gnomAD). To our knowledge, no occurrence of c.630-2A>G in individuals affected with Congenital Disorder Of Glycosylation Type 1K and no experimental evidence demonstrating its impact on protein function have been reported.
