Pathogenic for Schimke immuno-osseous dysplasia — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_014140.4(SMARCAL1):c.907G>T (p.Glu303Ter), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the SMARCAL1 gene (transcript NM_014140.4) at coding-DNA position 907, where G is replaced by T; at the protein level this means converts the codon for glutamic acid at residue 303 into a premature stop signal — a nonsense variant expected to truncate the protein. Submitter rationale: This sequence change creates a premature translational stop signal (p.Glu303*) in the SMARCAL1 gene. It is expected to result in an absent or disrupted protein product. Loss-of-function variants in SMARCAL1 are known to be pathogenic (PMID: 11799392, 20301550). For these reasons, this variant has been classified as Pathogenic. Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. This variant has not been reported in the literature in individuals affected with SMARCAL1-related conditions. This variant is not present in population databases (gnomAD no frequency).
