Pathogenic for LAMA2-related muscular dystrophy — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_000426.4(LAMA2):c.9116del (p.Leu3039fs), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the LAMA2 gene (transcript NM_000426.4) at coding-DNA position 9116, deleting one base; at the protein level this means shifts the reading frame starting at leucine residue 3039, producing a truncated or aberrant protein — a frameshift variant. Submitter rationale: This variant disrupts a region of the LAMA2 protein in which other variant(s) (p.Thr3080Asnfs*26) have been determined to be pathogenic (PMID: 20207543). This suggests that this is a clinically significant region of the protein, and that variants that disrupt it are likely to be disease-causing. For these reasons, this variant has been classified as Pathogenic. This variant has not been reported in the literature in individuals affected with LAMA2-related conditions. This variant is not present in population databases (gnomAD no frequency). This sequence change creates a premature translational stop signal (p.Leu3039Profs*40) in the LAMA2 gene. While this is not anticipated to result in nonsense mediated decay, it is expected to disrupt the last 84 amino acid(s) of the LAMA2 protein.
