This variant lies in the PPT1 gene (transcript NM_000310.4) at coding-DNA position 433, where G is replaced by A; at the protein level this means replaces glycine at residue 145 with serine — a missense variant. Submitter rationale: Variant summary: PPT1 c.433G>A (p.Gly145Ser) alters a conserved nucleotide involving the last nucleotide of exon 4 located adjacent to the canonical splice donor site. At the protein level, it results in a non-conservative amino acid change located in the Palmitoyl protein thioesterase domain (IPR002472) of the encoded protein sequence. Five of five in-silico tools predict a damaging effect of the variant on protein function. Several computational tools predict a significant impact on normal splicing: Two predict the variant abolishes the canonical 5' splicing donor site. Two predict the variant weakens the canonical 5' donor site. However, these predictions have yet to be confirmed by functional studies. The variant was absent in 251296 control chromosomes. The available data on variant occurrences in the general population are insufficient to allow any conclusion about variant significance. To our knowledge, no occurrence of c.433G>A in individuals affected with Neuronal Ceroid-Lipofuscinosis (Batten Disease) and no experimental evidence demonstrating its impact on protein function have been reported. One clinical diagnostic laboratory has submitted clinical-significance assessments for this variant to ClinVar after 2014 without evidence for independent evaluation and classified the variant as uncertain significance. Based on the evidence outlined above, the variant was classified as uncertain significance.
