NM_000214.3(JAG1):c.1680C>A (p.Cys560Ter) was classified as Pathogenic by GeneDx, citing GeneDx Variant Classification (06012015). This variant lies in the JAG1 gene (transcript NM_000214.3) at coding-DNA position 1680, where C is replaced by A; at the protein level this means converts the codon for cysteine at residue 560 into a premature stop signal — a nonsense variant expected to truncate the protein. Submitter rationale: The C560X pathogenic variant in the JAG1 gene has not been reported previously as a pathogenic variant nor as a benign variant, to our knowledge. This variant is predicted to cause loss of normal protein function either through protein truncation or nonsense-mediated mRNA decay. The C560X variant was not observed in approximately 6,500 individuals of European and African American ancestry in the NHLBI Exome Sequencing Project, indicating it is not a common benign variant in these populations. We interpret C560X as a pathogenic variant.
