Pathogenic — the classification assigned by GeneDx to NM_006766.5(KAT6A):c.1536dup (p.Glu513Ter), citing GeneDx Variant Classification (06012015). This variant lies in the KAT6A gene (transcript NM_006766.5) at coding-DNA position 1536, duplicating one base; at the protein level this means converts the codon for glutamic acid at residue 513 into a premature stop signal — a nonsense variant expected to truncate the protein. Submitter rationale: The c.1536dupT pathogenic variant in the KAT6A gene has not been reported previously as a pathogenic variant nor as a benign variant, to our knowledge. The c.1536dupT variant changes codon Glutamic acid 513 to a premature Stop codon, denoted p.Glu513Ter. This variant is predicted to cause loss of normal protein function either through protein truncation or nonsense-mediated mRNA decay. The c.1536dupT variant was not observed in approximately 6,500 individuals of European and African American ancestry in the NHLBI Exome Sequencing Project, indicating it is not a common benign variant in these populations. We interpret c.1536dupT as a pathogenic variant.
