This variant lies in the PIK3R2 gene (transcript NM_005027.4) at coding-DNA position 1690, where A is replaced by G; at the protein level this means replaces lysine at residue 564 with glutamic acid — a missense variant. Submitter rationale: The K564E pathogenic variant in the PIK3R2 gene not been reported previously as a pathogenic variant nor as a benign variant, to our knowledge. The K564E variant was not observed in approximately 6500 individuals of European and African American ancestry in the NHLBI Exome Sequencing Project, indicating it is not a common benign variant in these populations. The K564E variant is a non-conservative amino acid substitution, which is likely to impact secondary protein structure as these residues differ in polarity, charge, size and/or other properties. This substitution occurs at a position that is conserved across species and in silico analysis predicts this variant is probably damaging to the protein structure/function. We interpret K564E as a pathogenic variant.
