NM_000390.4(CHM):c.49+1G>T was classified as Pathogenic by GeneDx, citing GeneDx Variant Classification (06012015). This variant lies in the CHM gene (transcript NM_000390.4) at the canonical splice donor site of the intron immediately after coding-DNA position 49, where G is replaced by T; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: The c.49+1 G>T splice site pathogenic variant in the CHM gene destroys the canonical splice donor site in intron 1. It is predicted to cause abnormal gene splicing, either leading to an abnormal message that is subject to nonsense-mediated mRNA decay, or to an abnormal protein product if the message is used for protein translation. The c.49+1 G>T variant was not observed in approximately 6,500 individuals of European and African American ancestry in the NHLBI Exome Sequencing Project, indicating it is not a common benign variant in these populations. Although this variant has not been previously reported to our knowledge, we interpret it to be pathogenic.
