NM_000444.6(PHEX):c.732+1G>A was classified as Pathogenic by Labcorp Genetics (formerly Invitae), Labcorp, citing Invitae Variant Classification Sherloc (09022015). This variant lies in the PHEX gene (transcript NM_000444.6) at the canonical splice donor site of the intron immediately after coding-DNA position 732, where G is replaced by A; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: Studies have shown that disruption of this splice site results in skipping of exon 6, but is expected to preserve the integrity of the reading-frame (PMID: 32329911). Disruption of this splice site has been observed in individual(s) with hypophosphatemic rickets (PMID: 32329911). In at least one individual the variant was observed to be de novo. This variant is not present in population databases (gnomAD no frequency). This sequence change affects a donor splice site in intron 6 of the PHEX gene. RNA analysis indicates that disruption of this splice site induces altered splicing and likely results in a shortened protein product. For these reasons, this variant has been classified as Pathogenic.
