This variant lies in the ALDH5A1 gene (transcript NM_001080.3) at the canonical splice donor site of the intron immediately after coding-DNA position 1402, where T is replaced by C; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: For these reasons, this variant has been classified as Pathogenic. This sequence change affects a donor splice site in intron 9 of the ALDH5A1 gene. RNA analysis indicates that disruption of this splice site induces altered splicing and likely disrupts the C-terminus of the protein. This variant is not present in population databases (gnomAD no frequency). Disruption of this splice site has been observed in individual(s) with succinic semialdehyde dehydrogenase deficiency (PMID: 9683595). It has also been observed to segregate with disease in related individuals. Variants that disrupt the consensus splice site are a relatively common cause of aberrant splicing (PMID: 17576681, 9536098). Studies have shown that disruption of this splice site results in skipping of exon 9 and introduces a new termination codon (PMID: 9683595). However the mRNA is not expected to undergo nonsense-mediated decay.
