NM_000548.5(TSC2):c.3616A>C (p.Thr1206Pro) was classified as Likely pathogenic for Tuberous sclerosis 2 by Labcorp Genetics (formerly Invitae), Labcorp, citing Invitae Variant Classification Sherloc (09022015): This sequence change replaces threonine, which is neutral and polar, with proline, which is neutral and non-polar, at codon 1206 of the TSC2 protein (p.Thr1206Pro). This variant is not present in population databases (gnomAD no frequency). This missense change has been observed in individual(s) with clinical features of TSC2-related conditions and/or clinical features of tuberous sclerosis complex (PMID: 35918040; Invitae). In at least one individual the variant was observed to be de novo. Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) performed at Invitae indicates that this missense variant is not expected to disrupt TSC2 protein function with a negative predictive value of 95%. In summary, the currently available evidence indicates that the variant is pathogenic, but additional data are needed to prove that conclusively. Therefore, this variant has been classified as Likely Pathogenic.
