Uncertain significance for Glycogen storage disease IXa1 — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_000292.3(PHKA2):c.1519A>G (p.Thr507Ala), citing Invitae Variant Classification Sherloc (09022015): This sequence change replaces threonine, which is neutral and polar, with alanine, which is neutral and non-polar, at codon 507 of the PHKA2 protein (p.Thr507Ala). This variant is present in population databases (rs763456029, gnomAD 0.002%). This variant has not been reported in the literature in individuals affected with PHKA2-related conditions. Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) performed at Invitae indicates that this missense variant is expected to disrupt PHKA2 protein function. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.
