Pathogenic — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_080680.3(COL11A2):c.1218_1221dup (p.Gly408fs), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the COL11A2 gene (transcript NM_080680.3) at coding-DNA position 1218 through coding-DNA position 1221, duplicating 4 bases; at the protein level this means shifts the reading frame starting at glycine residue 408, producing a truncated or aberrant protein — a frameshift variant. Submitter rationale: For these reasons, this variant has been classified as Pathogenic. Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. This variant has not been reported in the literature in individuals affected with COL11A2-related conditions. This variant is not present in population databases (gnomAD no frequency). This sequence change creates a premature translational stop signal (p.Gly408Cysfs*56) in the COL11A2 gene. It is expected to result in an absent or disrupted protein product. Loss-of-function variants in COL11A2 are known to be pathogenic (PMID: 10677296, 21204229).
