Pathogenic for Pigmentary pallidal degeneration — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_001386393.1(PANK2):c.185_197del (p.Val62fs), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the PANK2 gene (transcript NM_001386393.1) at coding-DNA position 185 through coding-DNA position 197, deleting 13 bases; at the protein level this means shifts the reading frame starting at valine residue 62, producing a truncated or aberrant protein — a frameshift variant. Submitter rationale: For these reasons, this variant has been classified as Pathogenic. This premature translational stop signal has been observed in individual(s) with pantothenate kinase-associated neurodegeneration (PMID: 3043782, 15565311, 33043782). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. It has also been observed to segregate with disease in related individuals. This variant is not present in population databases (gnomAD no frequency). This sequence change creates a premature translational stop signal (p.Val172Glyfs*29) in the PANK2 gene. While this is not anticipated to result in nonsense mediated decay, it is expected to disrupt the last 399 amino acid(s) of the PANK2 protein.
