This variant lies in the CFTR gene (transcript NM_000492.4) at the canonical splice donor site of the intron immediately after coding-DNA position 1209, where G is replaced by C; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: Variant summary: CFTR c.1209+1G>C is located in a canonical splice-site and is predicted to affect mRNA splicing resulting in a significantly altered protein due to either exon skipping, shortening, or inclusion of intronic material. Variants that disrupt the consensus splice site are a relatively common cause of aberrant splicing and loss of CFTR function. Several computational tools predict a significant impact on normal splicing: Two predict the variant abolishes the canonical 5' splicing donor site. However, these predictions have yet to be confirmed by functional studies. The variant was absent in 249772 control chromosomes. c.1209+1G>C has been observed in individuals affected with Cystic Fibrosis and at least one individual affected with Congenital Bilateral Absence Of The Vas Deferens (e.g. Li_2012, Schrijver_2016Xu_2023, Zhou_2025). These data indicate that the variant is likely to be associated with disease. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported.
