This variant lies in the SCN1A gene (transcript NM_001165963.4) at coding-DNA position 2557, where G is replaced by A; at the protein level this means replaces glutamic acid at residue 853 with lysine — a missense variant. Submitter rationale: In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) has been performed at Invitae for this missense variant, however the output from this modeling did not meet the statistical confidence thresholds required to predict the impact of this variant on SCN1A protein function. This missense change has been observed in individual(s) with developmental and epileptic encephalopathy (PMID: 17054684). In at least one individual the variant was observed to be de novo. This variant is not present in population databases (gnomAD no frequency). This sequence change replaces glutamic acid, which is acidic and polar, with lysine, which is basic and polar, at codon 853 of the SCN1A protein (p.Glu853Lys).
