Pathogenic — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_004482.4(GALNT3):c.1626+2T>C, citing Invitae Variant Classification Sherloc (09022015): For these reasons, this variant has been classified as Pathogenic. Studies have shown that disruption of this splice site results in activation of a cryptic splice site and introduces a premature termination codon (PMID: 17311862). The resulting mRNA is expected to undergo nonsense-mediated decay. Disruption of this splice site has been observed in individual(s) with hyperostosis-hyperphosphatemia syndrome (PMID: 17311862). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. This variant is not present in population databases (gnomAD no frequency). This sequence change affects a donor splice site in intron 9 of the GALNT3 gene. RNA analysis indicates that disruption of this splice site induces altered splicing and may result in an absent or disrupted protein product.
