This variant lies in the EFTUD2 gene (transcript NM_004247.4) at coding-DNA position 671, where G is replaced by T; at the protein level this means replaces glycine at residue 224 with valine — a missense variant. Submitter rationale: This sequence change replaces glycine, which is neutral and non-polar, with valine, which is neutral and non-polar, at codon 224 of the EFTUD2 protein (p.Gly224Val). This variant is not present in population databases (gnomAD no frequency). This missense change has been observed in individual(s) with mandibulofacial dysostosis with microcephaly (PMID: 35435265). In at least one individual the variant was observed to be de novo. Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) performed at Invitae indicates that this missense variant is expected to disrupt EFTUD2 protein function with a positive predictive value of 80%. Experimental studies have shown that this missense change affects EFTUD2 function (PMID: 35435265). For these reasons, this variant has been classified as Pathogenic.
