NM_000053.4(ATP7B):c.1544-2A>G was classified as Likely Pathogenic for Wilson disease by All of Us Research Program, National Institutes of Health, citing ACMG Guidelines, 2015: This variant causes an A to G nucleotide substitution at the -2 position of intron 3 of the ATP7B gene. Splice site prediction tools predict that this variant may have a significant impact on RNA splicing. Although this prediction has not been confirmed in published RNA studies, this variant is expected to result in an absent or disrupted protein product. This variant has been reported in individuals affected with Wilson disease (PMID: 17949296, 36112267), including at least one biallelic individual (PMID: 36112267). This variant has not been identified in the general population by the Genome Aggregation Database (gnomAD). A different variant c.1544-2A>C at the same nucleotide position has been observed in an individual affected with Wilson disease (PMID: 22484412). Loss of ATP7B function is a known mechanism of disease (clinicalgenome.org). Based on the available evidence, this variant is classified as Likely Pathogenic.
