NM_000426.4(LAMA2):c.2323-2A>T was classified as Likely pathogenic for LAMA2-related muscular dystrophy by Women's Health and Genetics/Laboratory Corporation of America, LabCorp, citing LabCorp Variant Classification Summary - May 2015. This variant lies in the LAMA2 gene (transcript NM_000426.4) at the canonical splice acceptor site of the intron immediately before coding-DNA position 2323, where A is replaced by T; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: Variant summary: LAMA2 c.2323-2A>T is located in a canonical splice-site and is predicted to affect mRNA splicing resulting in a significantly altered protein due to either exon skipping, shortening, or inclusion of intronic material. Several computational tools predict a significant impact on normal splicing: Four predict the variant abolishes a 3' acceptor site. However, these predictions have yet to be confirmed by functional studies. The variant was absent in 251010 control chromosomes. To our knowledge, no occurrence of c.2323-2A>T in individuals affected with Laminin Alpha 2-Related Dystrophy and no experimental evidence demonstrating its impact on protein function have been reported. ClinVar contains an entry for this variant (Variation ID: 2676245). Based on the evidence outlined above, the variant was classified as likely pathogenic.
