Pathogenic for Mucopolysaccharidosis, MPS-IV-A — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_000512.5(GALNS):c.1485C>G (p.Asn495Lys), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the GALNS gene (transcript NM_000512.5) at coding-DNA position 1485, where C is replaced by G; at the protein level this means replaces asparagine at residue 495 with lysine — a missense variant. Submitter rationale: This sequence change replaces asparagine, which is neutral and polar, with lysine, which is basic and polar, at codon 495 of the GALNS protein (p.Asn495Lys). This variant is present in population databases (no rsID available, gnomAD 0.01%). This missense change has been observed in individual(s) with mucopolysaccharidosis type IVA (PMID: 23876334, 25545067). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. ClinVar contains an entry for this variant (Variation ID: 265170). An algorithm developed to predict the effect of missense changes on protein structure and function (PolyPhen-2) suggests that this variant is likely to be disruptive. For these reasons, this variant has been classified as Pathogenic.
