Pathogenic for Tooth agenesis, selective, 4; Odonto-onycho-dermal dysplasia — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_025216.3(WNT10A):c.1036del (p.Cys346fs), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the WNT10A gene (transcript NM_025216.3) at coding-DNA position 1036, deleting one base; at the protein level this means shifts the reading frame starting at cysteine residue 346, producing a truncated or aberrant protein — a frameshift variant. Submitter rationale: This variant has not been reported in the literature in individuals affected with WNT10A-related conditions. This sequence change results in a frameshift in the WNT10A gene (p.Cys346Alafs*92). While this is not anticipated to result in nonsense mediated decay, it is expected to disrupt the last 72 amino acid(s) of the WNT10A protein and extend the protein by 19 additional amino acid residues. This variant is present in population databases (rs761182689, gnomAD 0.006%). This variant disrupts a region of the WNT10A protein in which other variant(s) (p.Glu390*) have been determined to be pathogenic (PMID: 24902757). This suggests that this is a clinically significant region of the protein, and that variants that disrupt it are likely to be disease-causing. For these reasons, this variant has been classified as Pathogenic.
