This variant lies in the ATM gene (transcript NM_000051.4) at coding-DNA position 2838, where G is replaced by A; at the protein level this means replaces methionine at residue 946 with isoleucine — a missense variant. Submitter rationale: DNA sequence analysis of the ATM gene demonstrated a sequence change, c.2838G>A, in exon 18 that results in an amino acid change, p.Met946Ile. This sequence change does not appear to have been previously described in individuals with ATM-related disorders and has also not been described in population databases such as ExAC and gnomAD (dbSNP rs1317505466). A different nucleotide substitution at the same amino acid residue (c.2838G>T, p.Met946Ile) at same residue was reported in an individual with personal history of breast cancer (PMID: 28486781). The p.Met946Ile change affects a moderately conserved amino acid residue located in a domain of the ATM protein that is known to be functional. The p.Met946Ile substitution appears to be benign using several in-silico pathogenicity prediction tools (SIFT, PolyPhen2, Align GVGD, REVEL). Due to insufficient evidences and the lack of functional studies, the clinical significance of the p.Met946Ile change remains unknown at this time.
