Likely pathogenic for Microcephaly-intellectual disability-sensorineural hearing loss-epilepsy-abnormal muscle tone syndrome — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NC_000004.11:g.(?_124011714)_(124177355_?)del, citing Invitae Variant Classification Sherloc (09022015): This variant is a gross deletion of the genomic region encompassing exon(s) 14-15 of the SPATA5 gene. While this deletion is not anticipated to lead to nonsense mediated decay, it is expected to disrupt the C-terminus of the protein. This variant has not been reported in the literature in individuals affected with SPATA5-related conditions. This variant disrupts the p.Ala844 amino acid residue in SPATA5. Other variant(s) that disrupt this residue have been determined to be pathogenic (PMID: 26299366). This suggests that this residue is clinically significant, and that variants that disrupt this residue are likely to be disease-causing. In summary, the currently available evidence indicates that the variant is pathogenic, but additional data are needed to prove that conclusively. Therefore, this variant has been classified as Likely Pathogenic.
