This variant lies in the TBCK gene (transcript NM_001163435.3) at coding-DNA position 1975, where G is replaced by A; at the protein level this means replaces glycine at residue 659 with arginine — a missense variant. Submitter rationale: The p.Gly659Arg variant in TBCK has not been previously reported in the literature in individuals with TBCK-related intellectual disability syndrome, but has been identified in 0.004% (3/74830) of African/African American chromosomes by the Genome Aggregation Database (gnomAD, http://gnomad.broadinstitute.org; dbSNP ID: rs369077117). Although this variant has been seen in the general population in a heterozygous state, its frequency is low enough to be consistent with a recessive carrier frequency. This variant has also been reported in ClinVar (Variation ID: 2412970) and has been interpreted as likely pathogenic by GeneDx. Computational prediction tools and conservation analyses do not provide strong support for or against an impact to the protein.
