Uncertain significance for Muscular dystrophy-dystroglycanopathy — the classification assigned by Broad Center for Mendelian Genomics, Broad Institute of MIT and Harvard to NM_017739.4(POMGNT1):c.56G>A (p.Arg19Gln), citing ACMG Guidelines, 2015. This variant lies in the POMGNT1 gene (transcript NM_017739.4) at coding-DNA position 56, where G is replaced by A; at the protein level this means replaces arginine at residue 19 with glutamine — a missense variant. Submitter rationale: The p.Arg19Gln variant in POMGNT1 has been reported in 1 individual with POMGNT1-associated muscular dystrophy-dystroglycanopathy (PMID 33200426), and has been identified in 0.003% of (1/34580) Latino/Admixed American chromosomes by the Genome Aggregation Database (gnomAD, http://gnomad.broadinstitute.org; dbSNP ID: rs752103260). Although this variant has been seen in the general population in a heterozygous state, its frequency is low enough to be consistent with a recessive carrier frequency. Computational prediction tools and conservation analyses do not provide strong support for or against an impact to the protein. In summary, the clinical significance of the p.Arg19Gln variant is uncertain. ACMG/AMP Criteria applied: PM2_supporting (Richards 2015).
