Uncertain significance for BAP1-related tumor predisposition syndrome — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_004656.4(BAP1):c.626T>C (p.Val209Ala), citing Invitae Variant Classification Sherloc (09022015): This sequence change replaces valine with alanine at codon 209 of the BAP1 protein (p.Val209Ala). The valine residue is highly conserved and there is a small physicochemical difference between valine and alanine. This variant is not present in population databases (ExAC no frequency) and has not been reported in the literature in individuals with a BAP1-related disease. Algorithms developed to predict the effect of missense changes on protein structure and function (SIFT, PolyPhen-2, Align-GVGD) all suggest that this variant is likely to be disruptive, but these predictions have not been confirmed by published functional studies. In summary, this is a novel missense change with uncertain impact on protein function. It has been classified as a Variant of Uncertain Significance.
