This variant lies in the PMS2 gene (transcript NM_000535.7) at coding-DNA position 1540, where C is replaced by T; at the protein level this means replaces histidine at residue 514 with tyrosine — a missense variant. Submitter rationale: Variant summary: PMS2 c.1540C>T (p.His514Tyr) results in a conservative amino acid change in the encoded protein sequence. Five of five in-silico tools predict a benign effect of the variant on protein function. The variant was absent in 251264 control chromosomes (gnomAD). The available data on variant occurrences in the general population are insufficient to allow any conclusion about variant significance. c.1540C>T has been reported in the literature in an individual affected with lynch syndrome and related cancer without evidence for causality (example: Li_2020 and Dorling_2021). This report does not provide unequivocal conclusions about association of the variant with Lynch Syndrome. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. Two clinical diagnostic laboratories have submitted clinical-significance assessments for this variant to ClinVar after 2014 and all laboratories classified the variant as uncertain significance. Based on the evidence outlined above, the variant was classified as uncertain significance.
