This variant lies in the MSH2 gene (transcript NM_000251.3) at coding-DNA position 789, where T is replaced by G; at the protein level this means replaces asparagine at residue 263 with lysine — a missense variant. Submitter rationale: Variant summary: MSH2 c.789T>G (p.Asn263Lys) results in a non-conservative amino acid change located in the connector domain (IPR007860) of the encoded protein sequence. Three of five in-silico tools predict a benign effect of the variant on protein function. The variant allele was found at a frequency of 4e-06 in 250880 control chromosomes (gnomAD). The available data on variant occurrences in the general population are insufficient to allow any conclusion about variant significance. To our knowledge, no occurrence of c.789T>G in individuals affected with Hereditary Non-Polyposis Colon Cancer and no experimental evidence demonstrating its impact on protein function have been reported. One clinical diagnostic laboratory has submitted clinical-significance assessments for this variant to ClinVar after 2014, and classified the variant as uncertain significance.
