Uncertain significance for Hereditary cancer-predisposing syndrome — the classification assigned by Ambry Genetics to NM_000251.3(MSH2):c.1889G>T (p.Gly630Val), citing Ambry Variant Classification Scheme 2023. This variant lies in the MSH2 gene (transcript NM_000251.3) at coding-DNA position 1889, where G is replaced by T; at the protein level this means replaces glycine at residue 630 with valine — a missense variant. Submitter rationale: The p.G630V variant (also known as c.1889G>T), located in coding exon 12 of the MSH2 gene, results from a G to T substitution at nucleotide position 1889. The glycine at codon 630 is replaced by valine, an amino acid with dissimilar properties. This variant was not reported in population based cohorts in the following databases: Database of Single Nucleotide Polymorphisms (dbSNP), NHLBI Exome Sequencing Project (ESP), and 1000 Genomes Project. In the ESP, this variant was not observed in 6503 samples (13006 alleles) with coverage at this position. To date, this alteration has been detected with an allele frequency of approximately 0.002% (greater than 65,000 alleles tested) in our clinical cohort. This amino acid position is well conserved in available vertebrate species. In addition, this alteration is predicted to be deleterious by in silico analysis. In addition, this alteration is predicted to be deleterious by MAPP-MMR in silico analyses (Chao E et al. Hum Mutat. 2008 Jun;29(6):852-60).
