Uncertain significance for MSH2-related condition — the classification assigned by PreventionGenetics, part of Exact Sciences to NM_000251.3(MSH2):c.1638G>A (p.Lys546=): The MSH2 c.1638G>A variant is not predicted to result in an amino acid change (p.=). This variant is predicted to alter splicing based on available splicing prediction programs (SpliceAI, Jaganathan et al. 2019. PubMed ID: 30661751). However, such computer prediction programs are imperfect. To our knowledge, this variant has not been reported in the literature. This variant is reported in 0.040% of alleles in individuals of African descent in gnomAD. This variant has an interpretation of likely benign in ClinVar (https://www.ncbi.nlm.nih.gov/clinvar/variation/232378/). Although we suspect that this variant may be benign, at this time, the clinical significance of this variant is uncertain due to the absence of conclusive functional and genetic evidence.
