This variant lies in the PMS2 gene (transcript NM_000535.7) at coding-DNA position 1092, where T is replaced by A; at the protein level this means replaces aspartic acid at residue 364 with glutamic acid — a missense variant. Submitter rationale: Variant summary: PMS2 c.1092T>A (p.Asp364Glu) results in a conservative amino acid change located in the DNA mismatch repair protein, S5 domain 2-like (IPR013507) of the encoded protein sequence. Five of five in-silico tools predict a benign effect of the variant on protein function. The variant allele was found at a frequency of 4e-06 in 251196 control chromosomes (gnomAD). The available data on variant occurrences in the general population are insufficient to allow any conclusion about variant significance. c.1092T>A has been reported in the literature in individuals affected with breast cancer or colorectal cancer (Tung_2016, Poliani_2022). These reports do not provide unequivocal conclusions about association of the variant with Lynch Syndrome.
