Pathogenic — the classification assigned by GeneDx to NM_000051.4(ATM):c.606_609del (p.Asp203_Gly204insTer), citing GeneDx Variant Classification (06012015): The c.606_609delTGAC variant in the ATM gene has not been published as a pathogenic variant, nor has it been reported as a benign variant, to our knowledge. This deletion causes a frameshift starting with codon Glycine 204 and changes this amino acid to a premature Stop codon, denoted p.G204X. This variant is predicted to cause loss of normal protein function either through protein truncation or nonsense-mediated mRNA decay. Additionally, this variant is not observed in large population cohorts (Lek et al., 2016). Furthermore, a different nucleotide substitution (c.610 G>T) resulting in the same nonsense change at the protein level (G204X) has been reported previously in an individual with ataxia-telangiectasia who had another ATM pathogenic variant on the other chromosome (Jiang et al., 2006). We interpret the c.606_609delTGAC variant as a pathogenic variant.
