Uncertain significance for Inborn genetic diseases — the classification assigned by Ambry Genetics to NM_014991.6(WDFY3):c.3168-1G>A, citing Ambry Variant Classification Scheme 2023. This variant lies in the WDFY3 gene (transcript NM_014991.6) at the canonical splice acceptor site of the intron immediately before coding-DNA position 3168, where G is replaced by A; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: The c.3168-1G>A intronic variant results from a G to A substitution one nucleotide before exon 20 (coding exon 17) of the WDFY3 gene. The resulting transcript is predicted to be in-frame and is not expected to trigger nonsense-mediated mRNA decay; however, direct evidence is unavailable. The exact functional effect of the altered amino acid sequence is unknown. This variant was not reported in population-based cohorts in the Genome Aggregation Database (gnomAD). This nucleotide position is highly conserved in available vertebrate species. In silico splice site analysis predicts that this alteration will weaken the native splice acceptor site and will result in the creation or strengthening of a novel splice acceptor site. Based on insufficient or conflicting evidence, the clinical significance of this alteration remains unclear.
