This variant lies in the PROM1 gene (transcript NM_006017.3) at coding-DNA position 3, where G is replaced by A; at the protein level this means replaces methionine at residue 1 with isoleucine — a missense variant. Submitter rationale: This sequence change affects the initiator methionine of the PROM1 mRNA. The next in-frame methionine is located at codon 123. This variant is not present in population databases (gnomAD no frequency). Disruption of the initiator codon has been observed in individual(s) with autosomal recessive cone-rod dystrophy (PMID: 28181551). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. ClinVar contains an entry for this variant (Variation ID: 2203538). This variant disrupts a region of the PROM1 protein in which other variant(s) (p.Tyr105Cys) have been determined to be pathogenic (PMID: 31129250; internal data). This suggests that this is a clinically significant region of the protein, and that variants that disrupt it are likely to be disease-causing. For these reasons, this variant has been classified as Pathogenic.
