This variant lies in the SCN2A gene (transcript NM_001040142.2) at coding-DNA position 851, where A is replaced by G; at the protein level this means replaces aspartic acid at residue 284 with glycine — a missense variant. Submitter rationale: For these reasons, this variant has been classified as Pathogenic. Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) performed at Invitae indicates that this missense variant is not expected to disrupt SCN2A protein function. This missense change has been observed in individual(s) with autism spectrum disorder and/or epileptic encephalopathy (PMID: 26633542; Invitae). In at least one individual the variant was observed to be de novo. This variant is not present in population databases (gnomAD no frequency). This sequence change replaces aspartic acid, which is acidic and polar, with glycine, which is neutral and non-polar, at codon 284 of the SCN2A protein (p.Asp284Gly).
