Pathogenic — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_206933.4(USH2A):c.12695C>T (p.Pro4232Leu), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the USH2A gene (transcript NM_206933.4) at coding-DNA position 12695, where C is replaced by T; at the protein level this means replaces proline at residue 4232 with leucine — a missense variant. Submitter rationale: This variant is not present in population databases (gnomAD no frequency). This sequence change replaces proline, which is neutral and non-polar, with leucine, which is neutral and non-polar, at codon 4232 of the USH2A protein (p.Pro4232Leu). This missense change has been observed in individual(s) with Usher syndrome (PMID: 27460420, 30459346). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. For these reasons, this variant has been classified as Pathogenic. Algorithms developed to predict the effect of missense changes on protein structure and function (SIFT, PolyPhen-2, Align-GVGD) all suggest that this variant is likely to be disruptive.
