Uncertain significance — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_001365999.1(SZT2):c.7129G>C (p.Ala2377Pro), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the SZT2 gene (transcript NM_001365999.1) at coding-DNA position 7129, where G is replaced by C; at the protein level this means replaces alanine at residue 2377 with proline — a missense variant. Submitter rationale: This sequence change replaces alanine, which is neutral and non-polar, with proline, which is neutral and non-polar, at codon 2320 of the SZT2 protein (p.Ala2320Pro). This variant is not present in population databases (gnomAD no frequency). This missense change has been observed in individual(s) with developmental and epileptic encephalopathy (PMID: 29100083). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. ClinVar contains an entry for this variant (Variation ID: 2202748). Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) indicates that this missense variant is expected to disrupt SZT2 protein function with a positive predictive value of 80%. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.
