Uncertain significance for PHGDH deficiency — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_006623.4(PHGDH):c.730G>A (p.Ala244Thr), citing Invitae Variant Classification Sherloc (09022015): This sequence change replaces alanine, which is neutral and non-polar, with threonine, which is neutral and polar, at codon 244 of the PHGDH protein (p.Ala244Thr). This variant is present in population databases (rs755297912, gnomAD 0.02%). This missense change has been observed in individual(s) with macular telangiectasia (PMID: 33758422). Algorithms developed to predict the effect of missense changes on protein structure and function are either unavailable or do not agree on the potential impact of this missense change (SIFT: "Tolerated"; PolyPhen-2: "Possibly Damaging"; Align-GVGD: "Class C0"). Experimental studies have shown that this missense change affects PHGDH function (PMID: 33758422). In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.
