Pathogenic — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_006767.4(LZTR1):c.2372_2373insGGAAGCGGCA (p.His791fs), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the LZTR1 gene (transcript NM_006767.4) at coding-DNA position 2372 through coding-DNA position 2373, inserting GGAAGCGGCA; at the protein level this means shifts the reading frame starting at histidine residue 791, producing a truncated or aberrant protein — a frameshift variant. Submitter rationale: This variant is not present in population databases (gnomAD no frequency). This sequence change results in a frameshift in the LZTR1 gene (p.His791Glnfs*63). While this is not anticipated to result in nonsense mediated decay, it is expected to disrupt the last 50 amino acid(s) of the LZTR1 protein and extend the protein by 12 additional amino acid residues. This variant has not been reported in the literature in individuals affected with LZTR1-related conditions. For these reasons, this variant has been classified as Pathogenic. This variant disrupts a region of the LZTR1 protein in which other variant(s) (p.Leu806Trp) have been determined to be pathogenic (Invitae). This suggests that this is a clinically significant region of the protein, and that variants that disrupt it are likely to be disease-causing.
