NM_015346.4(ZFYVE26):c.7128+1G>A was classified as Pathogenic for Spastic paraplegia by Labcorp Genetics (formerly Invitae), Labcorp, citing Invitae Variant Classification Sherloc (09022015). This variant lies in the ZFYVE26 gene (transcript NM_015346.4) at the canonical splice donor site of the intron immediately after coding-DNA position 7128, where G is replaced by A; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: This sequence change affects a donor splice site in intron 38 of the ZFYVE26 gene. RNA analysis indicates that disruption of this splice site induces altered splicing and may result in an absent or disrupted protein product. For these reasons, this variant has been classified as Pathogenic. Studies have shown that disruption of this splice site results in skipping of exon 38 and introduces a premature termination codon (PMID: 19805727). The resulting mRNA is expected to undergo nonsense-mediated decay. Disruption of this splice site has been observed in individuals with hereditary spastic paraplegia (PMID: 19805727, 19917823). This variant is not present in population databases (gnomAD no frequency).
