Uncertain significance for X-linked lymphoproliferative disease due to SH2D1A deficiency — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_002351.5(SH2D1A):c.196G>C (p.Ala66Pro), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the SH2D1A gene (transcript NM_002351.5) at coding-DNA position 196, where G is replaced by C; at the protein level this means replaces alanine at residue 66 with proline — a missense variant. Submitter rationale: This sequence change replaces alanine, which is neutral and non-polar, with proline, which is neutral and non-polar, at codon 66 of the SH2D1A protein (p.Ala66Pro). This variant is present in population databases (rs770028051, gnomAD 0.002%), including at least one homozygous and/or hemizygous individual. This variant has not been reported in the literature in individuals affected with SH2D1A-related conditions. ClinVar contains an entry for this variant (Variation ID: 2139610). An algorithm developed to predict the effect of missense changes on protein structure and function (PolyPhen-2) suggests that this variant is likely to be disruptive. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.
