NM_000046.5(ARSB):c.1143-1G>T was classified as Pathogenic for Mucopolysaccharidosis type 6 by Labcorp Genetics (formerly Invitae), Labcorp, citing Invitae Variant Classification Sherloc (09022015). This variant lies in the ARSB gene (transcript NM_000046.5) at the canonical splice acceptor site of the intron immediately before coding-DNA position 1143, where G is replaced by T; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: This sequence change affects an acceptor splice site in intron 5 of the ARSB gene. RNA analysis indicates that disruption of this splice site induces altered splicing and may result in an absent or disrupted protein product. This variant is not present in population databases (gnomAD no frequency). For these reasons, this variant has been classified as Pathogenic. Disruption of this splice site has been observed in individual(s) with Mucopolysaccharidosis type VI (PMID: 17458871, 32075597). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. Studies have shown that disruption of this splice site results in skipping of exon 6 and introduces a premature termination codon (PMID: 18406185). The resulting mRNA is expected to undergo nonsense-mediated decay.
