This variant lies in the NF1 gene (transcript NM_001042492.3) at coding-DNA position 7319, where C is replaced by T; at the protein level this means replaces alanine at residue 2440 with valine — a missense variant. Submitter rationale: This sequence change replaces alanine, which is neutral and non-polar, with valine, which is neutral and non-polar, at codon 2419 of the NF1 protein (p.Ala2419Val). This variant is not present in population databases (gnomAD no frequency). This missense change has been observed in individual(s) with neurofibromatosis type 1 (Invitae). In at least one individual the variant was observed to be de novo. ClinVar contains an entry for this variant (Variation ID: 2121325). An algorithm developed to predict the effect of missense changes on protein structure and function (PolyPhen-2) suggests that this variant is likely to be disruptive. Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. For these reasons, this variant has been classified as Pathogenic.
