This variant lies in the SCN1A gene (transcript NM_001165963.4) at the canonical splice donor site of the intron immediately after coding-DNA position 964 through 3 bases into the intron immediately after coding-DNA position 964, inserting AAGATTCAAGTGGCCGGGCGCGGTGGCTCACGCCTGTAATCCCNNNNNAAAAAAAAAAAAAAAAAAAA. Submitter rationale: For these reasons, this variant has been classified as Pathogenic. Variants that disrupt the consensus splice site are a relatively common cause of aberrant splicing (PMID: 17576681, 9536098). Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. This variant has been observed in individual(s) with clinical features of SCN1A-related conditions (Invitae). In at least one individual the variant was observed to be de novo. This variant is not present in population databases (gnomAD no frequency). This sequence change affects the conensus splice site and inserts a large fragment of DNA, likely a transposable element, in intron 6 of the SCN1A gene.
