Pathogenic for Pfeiffer syndrome; Hypogonadotropic hypogonadism 2 with or without anosmia — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_023110.3(FGFR1):c.2048T>G (p.Val683Gly), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the FGFR1 gene (transcript NM_023110.3) at coding-DNA position 2048, where T is replaced by G; at the protein level this means replaces valine at residue 683 with glycine — a missense variant. Submitter rationale: For these reasons, this variant has been classified as Pathogenic. Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. Algorithms developed to predict the effect of missense changes on protein structure and function (SIFT, PolyPhen-2, Align-GVGD) all suggest that this variant is likely to be disruptive. This missense change has been observed in individual(s) with Kallman syndrome (Invitae). In at least one individual the variant was observed to be de novo. This variant is not present in population databases (gnomAD no frequency). This sequence change replaces valine, which is neutral and non-polar, with glycine, which is neutral and non-polar, at codon 683 of the FGFR1 protein (p.Val683Gly).
